I want to build some melamine racks but Im concerned that my geckos will stick to the top and I'll hurt them when I pull out the tub. Has anyone with racks had a problem with this.

I still have a lot of melamine racks...been using them for several years and I've never seen a gecko hanging from the top.  Their feet simply don't stick to melamine well enough to support the weight of them hanging directly upside down.  In fact, I've never had this problem with my plastic racks either.

The only racks I've heard of this being a problem with are the screen-top slider racks that people make from wood.

How much clearance do you leave between the tub and the above shelf.

I usually leave 1/8" clearance.

Is it possible to set up for thermoregulation in these type of rack systems?  What about air flow?
